I mean, they're all really good save for a few here and there, so I don't blame you for thinking so. Still,
Twilight Princess is a pretty solid game with some very memorable parts and very nice art direction, but its atmosphere overall falls short of Majora's. It was good and pretty reminiscent of Ocarina of Time's atmosphere, but it just didn't do it as well as Majora's did its own thing. Moreover, the world itself isn't as fleshed out or intriguing as Termina, as many sections of Hyrule, despite being pretty large, don't really have a lot to offer in terms of exploration. Though I will say Twilight Princess's Hyrule had some of the most interesting dungeons I've seen in any game. Arbiter's Grounds, Ice Mansion with Yetis in them, and the Temple of Time were really really good.
My only gripe was that they made the best single character in the series (Midna), yet most of the people in the game are just... meh. It bugs me because they had this whole ragtag team of sort-of-heroes that could've been really cool but they didn't do too much with them (I remember one of them was named Rusl and wore a helmet as a disguise). If at least those 3 or so guys were half as interesting as Midna was (before she turned back into her original form) I'd probably be hard-pressed to disagree with you.
Wind Waker is definitely higher up there. I wouldn't really object to placing it over Majora's. The world is massive and exploring it is ridiculously fun since it's just teeming with all sorts of sidequests to do, treasures to discover, and islands to visit. It certainly captured the essence of sailing the high seas and many of the aspects of living on an island. I mean, with the inclusion of wind as a gameplay element and the way they used music (complete silence at shore at night; really cheery music at towns and islands; triumphant ballads when sailing at full speed at day, etc.) they nailed it right on the head.
Now, the reason I put Majora's up there is that it just does so much. Termina's not the biggest place around, but each part of it is packed with secrets, sidequests, charming and memorable characters and environments, and a heap of lore that branches over the main plot tying all of the storylines together and keeping the game as a whole very cohesive. I mean, there's pretty much something to do in every nook and cranny of that game—it's awesome! Not to mention that the use of time as a gameplay element (much like how Wind Waker uses wind, but even better) and the very creepy art direction really sets the atmosphere up for the game like none other.
Replaying the three days over and over again to explore different facets of the incredibly rich world around you; the limited time given to you that forces you to pace yourself and take in each facet of said world; the presence of the moon looming over your head; the reactions and daily lives of the same townsfolk and how they can change if you bother to dabble in their sidequest a bit; the mask collection mechanic and their numerous superpowers; the immense replayability what with the acquisition of new items and masks...
Man, I could go on forever. I know it's subjective but I think Majora's is a fukken masterpiece. Not perfect in every field (fuck the Water Temple and Gyorg), but it was certainly the best Zelda game for me.

Are you studying something hard because usually when people give take home exams it means that having access to books won't matter because you'll need to understand some hard concepts or something anyways
